Open the "People Places" tab and open up the "places" sub tab. The top section is for Agent Missions. Open it up and your destroyed ship's location should be listed. Right click/warp to and off you go. Hope this works for you.

No this is only for certain missions. Usually you will find gate restrictions on the "Beacon" complexes that are scattered throughout the systems. Most missions have no restrictions on what ships are being used, or at least not in my experience.

A lvl 1 mission is not going to change your standing that much. Even 5 of them will only marginally shift your overall standing with the Amarr. If it was a lvl 3 series I would be careful of your standings - but you are only doing lvl 1 right now ...
